So, just to recap:
1. Installed + Patched Crysis
2. Extracted MWLL Mod files to Crysis installation dir (Got errors, but after errors games does launch although it crashes as soon as you try and start any form of game. Windows just asks if I want to Debug or close the program... so that's useless)
3. Ran the 1.7Mb install (While disconnected from net) and although it ran with no issues as far as I can tell, I still have the same problems.

You're doing it all wrong.
1. you need crysis 1.2
1 not 1.2. That's one more patch to install
2. you need to unpack MWLL into \crysis\mods\mwll directory Doing what you did not only wouldn't allow MWLL to work but also ruined your Crysis installatin, so you will need to uninstall it completely and then reinstall it again.

before unpacking MWLL files into \crysis\mods\mwll, not after

So, step by step:
1 ) Completely uninstall your current Crysis installation, clean up remaining Crysis folders(usually in Program Files\Electronic Arts\) manually.
2 ) Reinstall Crysis
3 ) Apply 1.2 patch for Crysis
4 ) Apply patch 1.21 for Crysis
5 ) disconnect from internet, install MWLL web installer. Say NO when it asks to download/update MWLL
6 ) Extract MWLL files into <crysis installation dir>\mods\mwll folder, create folders if needed.

8 ) connect to the internet, run MWLL Launcher, press "check for updates" link at the bottom of the launcher window. Follow updater's instructions to update MWLL to the latest version.
After that, if you will do everything correctly, MWLL would be ready to run. If needed, use Actionmapper ("Config actionmaps" button of MWLL launcher) to customise controls.
