What I want to know is can one down clock a Graphics card and processor? What will happen if I do this?

Yes, you can.  You will get decreased performance and lower temperatures like you'd expect.

I want to place the level 2.6GHz. How will that hurt performance? That's the speed of the AMD 64. Hell, I did my research and one core was at 2.2GHz.

2.6Ghz per core is not very good for playing MWLL

if its the Dos C&C games just use dosbox, it'll regulate the speed for you or allow you to set your own cpu cycle setting.  Downclocking isn't really an option for trying to be compatible with old games that don't regulate their speed properly.

You can use software to downclock your CPU for a specific game, if that's what you're needing to do.

No, I don't know what software will work for that. Never have had a need to do it. I know it exists though.

It runs a process on your CPU that does nothing, taking up speed on it. I think you have to run 1 instance of it per core, unless you can throttle one core and set the program in question onto that core.

Battle Encoder Shirase can throttle a program down to whatever percentage of your CPU that you want.

In 1986'ish I had to run an execute a command called "slowdown" in order to play some games on my blazing fast 4.7Mhz 8088 machine.  ;)

yeah i had one on my XT machine, it went from 4.7Mhz to 10Mhz with the push of a button!  funny thing was half my programs would not run at 10Mhz, they ran too fast!
