I would like to have the contents of the Joystick Issues article moved to the troubleshooting section of the Joystick setup article to keep joystick related things in one place. Anything that speaks against that?

It's only confusing when you switch to Special:Allpages - but noone should use it anyway, so I don't bother
General practice, when merging pages (what you did now) is to create redirect from page with removed content to the specific section of new one. That's what I did. In this case it wasn't very needed as there were no internal links to this article, but if someone types "joystick issues" into search box or have a link to this article already - he will get the requested content within the new article
